Carlton soon restored parity but Will Britton made it 2-1 after 26 minutes and an own goal on the stroke of half-time gave the hosts breathing space.
The visitors re-grouped at the interval and did their utmost to salvage the game. When they made it 3-2 with a quarter of an hour left, it set up a grandstand finish - but Boston held firm.
Carlton thought they'd equalised at the death only to see the ref disallow their effort - and a stoppage time red card for Hooton just rubbed salt into their wounds.
